I have pestilence out, i pay 2 black mana to cause every one 2 damage, my opponent has urzas armor out, does he take one damage or none? is each mana spent through pestilence its own source of damage?

He takes no damage. Pestilence reads "B: Pestilence deals 1 damage to target creature or player". When you dump BB on Pestilence, you're activating its ability twice, and each instance goes to the stack separately and resolves separately, therefore dealing one damage at a time.
