Alright, I have a 3 creatures, one of which being a Thoughtpicker Witch. My opponent has a Stormscape Familiar. He plays Takkelmaggot on my Witch. I then proceed to sac my other two creatures to the witch, but when I sacrifice the witch (during my upkeep, after she has recieved her counter and is on the way to the graveyard) he responds with giving his familiar -2/-2, killing it. The witch was put into the graveyard first, which means the Familiar was the last possible target and my opponent gets the Takkelmaggot stuck to him, correct?

You end up with the 'maggot.
First, note that you do not have time to sacrifice the Witch once she gets the counter. What you can do, though, is play the Witch's ability in response the Takklemaggot's triggered upkeep ability.
So, the 'maggot's upkeep ability triggers and goes on the stack.
In response, you play the Witch's ability, putting it on the stack on top of the 'maggot's upkeep ability. To do this you pay one mana and sacrifice the Witch.
This triggers the 'maggot's my-creature-went-to-the-graveyard ability, which goes on the stack on top of the Witch's ability before anyone can play anything.
Then you and your opponent have a chance to play something, and your opponent plays something that will kill his creature, and puts it on the stack on top of the 'maggot's graveyard ability.
Then neither of you have anything more to play, so the stack starts resolving, top down.
First his creautre dies.
Then the 'maggot's graveyard ability resolves and the 'maggot comes into play. Since it can't enchant any creatures (there are none in play), it becomes an enchantment under your control (you controlled the creature whose death triggered the ability).
Then the Witch's ability resolves and you mess with your opponent's library.
Then the 'maggot's upkeep ability resolves, but its instructions are impossible to carry out so it does nothing.

Enchant creature
At the beginning of the upkeep of enchanted creature’s controller, put a -0/-1 counter on that creature.
When enchanted creature is put into a graveyard, that creature's controller returns a card named Takklemaggot from its owner's graveyard to play. If Takklemaggot can't be attached to a creature, it comes into play as an enchantment under that player's control with "At the beginning of your upkeep, Takklemaggot deals 1 damage to you" instead and it’s no longer an Aura.

You should have just sacced the Witch when he played the Maggot so it would be countered.
